c6ba5f1d26 Merge origin/master (agent-scope runtime #224, session-query, run-gates CI harness)
Conflict resolution beyond line merges: the ACP bridge's mode/set
re-notify moved inside master's new containment finally (a throwing
presenter must not desync the picker), and session/new keeps the modes
advertisement beside master's plain object return. dsh-mode's boundary
flush moved off the session/event feed onto the loop's interception
seams (agent/prompt-submit / agent/turn-continuation): master's scoped
dispatch made post-commit session observers observe-only — an append
from one re-enters the publishing append — while the two waterfalls
fire outside any log emit and bracket the same boundaries; mode.spec's
boundary helper now dispatches those seams via agentEvents, and the
containment tests stub only the mode/set append. Catalogs, doc graphs,
and the module graph regenerated.

88db403d9f Merge branch 'worktree-session-modes-rfc' (master: sandbox stack #169, skills #109, prompt snapshots #254)
The stack rebases onto a moved master through its base branch. Beyond
mechanical unions (both branches' demo scripts, example rows, service
roles, tool lists, acp deps, doc budgets — each side fit alone, the
union needs the higher ceilings), three semantic reconciliations:

- The ACP bridge now carries BOTH per-session surfaces: the sandbox
stack's config options + approval answerer and this branch's session
modes; session/new and session/load advertise modes AND configOptions
  side by side.
- The feature matrix supersedes the sandbox stance per the RFC's
  second-lander rule: session/set_mode and current_mode_update flip to
shipped-by-dsh-mode, config-option rows stay as #169 wrote them, and
§6 records both landed features under the picker-to-modes /
  knobs-to-config-options division.
- The snapshot pin grammar (#254: one header snapshot + declared deltas
+ a Markdown prompt golden) gains a symmetric declaration for what a
delta cannot express: expectedHeaderSnapshots — a plan-mode flip
resorts the canonical tool list, so its widening lands as a second
full snapshot, now its own Markdown section. The pin-less-class and
model-turn-only-pin amendments carry over; new fixtures cover the
extended writer paths, and the plan-acp-agent scenarios re-recorded
under the merged composition (the app now bundles the skill tool)
with the suite's refresh mode wired through.

14f7976e3d fix(mode): an approved exit leaves plan mode at the step boundary, not mid-batch
Review finding: the exit tool's direct mode/set append flipped the
folded mode while the loop could still execute further tool calls from
the SAME assistant response — a same-batch exit_plan_mode + write pair
would sail past tools/pre-execute under 'default' even though the
request was assembled under the plan-shaped header. That broke the
design's own invariant (a step's executions run under the mode its
assembly folded), which the pending-intent flush was built to hold for
user flips.

The tool now records the switch as a pending intent like every other
writer, flushed at this step's end (still in-turn); pending intents
carry a narrate flag so the exit's flush stays silent — the tool result
is its narration — while user flips keep the coalesced boundary notice.
The gate, folding the logged mode only, now provably covers the whole
batch: regression test pins approve-then-write-in-the-same-batch as
denied, and the widened toolset still arrives on the next step.

The recorded scenarios are re-recorded: the fixture now shows mode/set
landing after step/end, before the widened fallback header.

edc065666f feat(mode): exit_plan_mode + the ACP session-mode picker + scriptable review answers
Plan mode's stage 2 (RFC 2026-07-07-plan-mode). The exit tool: one
required plan argument (the durable log artifact), execute re-checks the
folded mode, then conducts the review over the user-interaction seam —
one single-select question (Approve / Keep planning) with free text open
— so an approval appends mode/set back to default in-turn and every
other outcome (keep-planning feedback verbatim, aborted, no provider)
returns the corrective isError with the mode unchanged. presentCall is a
generic card titled by the plan's first heading carrying the plan
markdown; over ACP the review rides the ask_user elicitation flow, in
the terminal the stdio prompt queue — no approval-seam dependency.

The ACP bridge maps the picker 1:1 onto ctx.modes (opportunistic, a
type-only peer edge): session/new + session/load advertise
availableModes/currentModeId, session/set_mode validates through set()
and echoes an optimistic current_mode_update (the pending mode IS the
selection; the logged mode/set lands at the boundary and, matching, is
not re-sent), and a session/event listener re-notifies on each logged
flip that differs from the last sent — the tool-driven exit updates the
picker. The feature matrix rows move from 'not modeled' to the
picker-to-modes / knobs-to-config-options division, with the ACP v2
removal direction recorded as a mechanical-migration risk.

The snapshot harness gains the setMode/setModeExpectError ops and a
scripted elicitationAnswers FIFO (cancel on exhaustion; a stray choice
string reaches the agent verbatim as a non-consenting custom answer, so
a scenario bug fails safe). The suite factory's header-pin requirement
now applies only to model-turn scenarios — a protocol-only suite has no
header content to anchor. examples/plan-acp-agent is the live
composition; its keyless modes-advertise scenario pins the wire surface
(advertisement, both set_mode round-trips, unknown-id rejection). The
recorded plan-mode approve/reject arc awaits a with-key recording
session; its texts are pinned at the unit tier meanwhile.

examples/AGENTS.md ceiling 653 → 680: the new example's required smoke
row does not fit the old budget.

fda827a751 Merge remote-tracking branch 'origin/master' into codex/rfc-subagent-background-tasks
Adopts #211 (Code Mode tools: run_code + the code/both-mode snapshot
scenarios). Tool-catalog expectations take the union (run_code +
task_*); the two new pinsHeader fixtures (code-mode-turn,
both-mode-turn) were recorded on master without the task runtime, so
they are re-pinned KEYLESSLY by replaying their recorded chunks against
the merged tree (same procedure as text-turn) — the fixture diff is
exactly the header delta: task tool schemas, the tool:tasks prompt
section, and the bash background wording.

bd59fddacd refactor(tasks): declare-then-execute — ctx.tasks.start() replaces register()
start({ kind, label, owner, run }) preflights everything that can fail
(the attachSurface fence, validation, the owner-cleanup attach) BEFORE
invoking the producer's run() starter, then commits atomically —
'work started but never got a collectable id' is now structurally
impossible instead of a producer try/catch rollback obligation (the
P1 review fix, rebuilt on #185's declare/execute split). Producers
lose their catch-wraps; the leak tests now pin the stronger property
that a failed preflight never spawns anything. TaskRegistration splits
into TaskStart (identity + run) and TaskHooks (cancel/done/readOutput);
docs, type-equiv manifest, catalogs, and both RFCs move with it.

beaace5eb3 Merge remote-tracking branch 'origin/master' into codex/rfc-subagent-background-tasks
Adopts #185 (dsh-timeout: clampTimeout/deadline/timeoutOf drive bash
run() timeout classification; runBash loses its own timer) and #108
(ask_user_question) across the task-runtime rework: bash-local keeps
the BashProcess handle shape with master's deadline mechanics, tool
catalogs/expectations carry both the task_* and ask-user tools, and
generated docs are regenerated on the union.

184e164091 feat(tasks): background task runtime, generic task_* control tools, bash/subagent producers
One shared ctx.tasks registry (branded <kind>-N ids, owner-fenced
read/kill/wait/list, attachSurface misconfiguration fence, reported-flag
notice dedup, atomic register) + dsh-tool-tasks (task_output/task_list/
task_kill, completion-notice injection, background prompt habit).
Producers opt in via their own enableRunInBackground config: bash
(stream kind; seam slimmed to resolve/run/start returning a BashProcess
handle, bash_output/bash_kill deleted) and subagent (final-output kind;
done settles after run.dispose()). Owner disposal drains tasks through
the new awaited ctx.agents.onCleanup seam in the loop's disposal chain.
Both RFCs moved to implemented/; docs, catalogs, snapshots re-pinned.

e0f20088d8 feat: bash-backed glob/grep discovery tools (dsh-tool-fs-search)
Implements docs/rfc/implemented/feature/2026-07-09-bash-backed-grep-glob-
discovery.md: model-facing glob/grep in a new @deepseek-ai/dsh-tool-fs-search
package, executing fixed ripgrep templates through ctx.bash.resolve/run —
not ctx.fs provider methods — so filesystem backends stay free of a search
contract and sandboxed/remote executors substitute cleanly. The tools never
call ctx.bash.start(); the tool layer owns quoting (one singleQuote safety
boundary), rg --json parsing, ItemRetainer/TextRetainer retention, and the
first tool-owned ctx.spillFiles.saveText() handoff (item-level retention the
generic post-execute spill policy cannot recover).

RFC amendments on the way to implemented/: a shared src/search-core.ts (the
SEARCH_* vocabulary + bash-run/raw-spill/spill plumbing was byte-identical
across both tools — the missed-extraction smell), and a snapshot-gap note:
wiring the acp-agent tree changes the assembled prompt, so goldens need a
keyed re-record; the spill notice text is pinned by unit tests instead and
only the coding-agent example ships the tools for now.

ee1da1ce5b feat(cordis): @deepseek-ai/dsh-tool-cordis — inspect/mount/unmount over the live runtime
New top-level packages/cordis/ group with the self-referential toolset:
cordis_inspect (services / plugin tree / tools / dynamic mounts / api / events,
the api section intersecting the generated catalog with the live service store),
cordis_mount (model-written code evaluated in a node:vm sandbox, mounted under
one cordis-dynamic group fiber as dyn-<n>), cordis_unmount (awaited disposal to
quiescence). Boundary mechanisms: dual-realm instanceof, JSON realm
normalization of dynamic tool results, marker-guarded registration, SchemaSpec
teaching errors, parse failures surfaced with the offending line + caret and a
line-scoped TypeScript hint, and the unmount-first recipe on tool-name
collisions. Config: vmTimeoutMs (schemastery, default 5000). Design record:
docs/rfc/implemented/feature/2026-07-08-self-referential-cordis-toolset.md.

The tool-catalog boot manifest, its regenerated output, and the pinned
tool-name list land here rather than with the other repo registration: the
completeness guard globs packages/*/tool-* and fails the generator (and the
core/tools spec) the moment the package directory exists.

b59d245c7c feat: Code Mode — the registry's mode config, the SDK codegen, and the run_code bridge
The dsh-tools half of the Code Mode RFC (its fourth, final change): the
registry gains its first config — mode: native | code | both — and OWNS how
its tools reach the model. 'code' contributes exactly one wire tool,
run_code, plus a lazy tools:sdk prompt section declaring every other tool
as a generated TypeScript API (jsonSchemaToTs: total over the defineTool
subset, unknown degradation, lexicographic byte-identical rendering);
'both' ships both representations; 'native' is byte-for-byte the old
behavior. Non-native modes fail every assembly loudly without a
typescript-language ctx.codeRuntime.

run_code's dispatch bridge: JSON-normalizes each binding argument before
dispatch (what dispatches is what the tool/code-dispatch event logs — the
append can never fail on payload shape; BigInt/circulars reject that one
call), serializes all program tool calls through a per-run queue (even
Promise.all — no concurrency-safety metadata yet), routes every sub-call
through tools/pre-execute → tools/post-execute (a deny rejects the
program-side promise), drops sub-call additionalContext (no safe outlet
mid-run; pinned), owns a run-scoped abort that follows the outer signal in
and fires on settlement (in-flight sub-dispatch aborted, queued abandoned,
queue drained before returning), and converts a failed run into
CodeRunFailedError → a structured isError carrying kind + captured logs.
tool/code-dispatch joins SessionEventMap by declaration merging (log-only;
deriveMessages ignores it).

The composed surface: the tools config forwards through agent-core and
both app packages; examples/code-agent + demo:code run the worker runtime
under mode code (keyless boot smoke + a with-key e2e proving the collapsed
[run_code] header, the dispatch events, and the file the program wrote);
two new snapshot scenarios (code-mode-turn, both-mode-turn) record the SDK
section, collapsed header, dispatch events, and result card — each its own
header-pinning class (the harness gains per-scenario config overlays and
per-class pins). Catalogs, graphs, cookbook, hooks-bridge notes, and the
RFC (moved to implemented/, restructured to decision-era headings) updated
in the same change.

116e2c45a8 docs: flatten single-file catalog dirs to docs/tool-catalog.md and docs/persistence-catalog.md
A directory holding exactly one file adds a path level for nothing;
cordis-catalog/ keeps its folder because it holds two sibling pages
(events.md + services.md), matching config-catalog.md which was born flat.

docs/tool-catalog/tools.md -> docs/tool-catalog.md and
docs/persistence-catalog/log-events.md -> docs/persistence-catalog.md; their
generators' OUT paths and in-page relative links drop one directory level,
and every citation repo-wide (docs, RFCs, package READMEs, generator
headers) is updated. graph-atlas.md, config-catalog.md, and the doc graphs
regenerate with the new paths.

a8986c2c8a Merge remote-tracking branch 'origin/master' into worktree-dynamic-workflows
Beyond the mechanical conflicts (provider capability lines vs master's new
inheritsParentContext field; generated catalogs regenerated rather than
hand-merged; knip/lockfile), three master-side reworks required semantic
adaptation of this branch:

- The persona rework removed AgentOptions.systemPrompt, which was the
structured-output instruction's channel. The instruction now rides the
SAME final-request enforcement listener that injects the schema'd tool:
appended per request to final.system (per-request wire state, not agent
prompt state). Tests assert the wire request (adapter.requests) instead
of child.options; the bare-direct-dispatch test pins the no-system arm.
- Tool guidance moved out of deployment prompts into per-tool prompt
sections; the examples' workflow paragraph became a tool:<toolName>
section contributed by dsh-tool-workflow (explicit-ask-only policy),
and both example personas resolve to master's minimal identity+behavior
form. tool-workflow gains inject: systemPrompt (+ peer dep, tsconfig
  ref); the export-shape guard updated.
- The uniform-RFC-format gate: the dynamic-workflows RFC restructured to
  the implemented/ skeleton (bare Status line; Proposal -> Decision;
What-was-rejected -> Alternatives considered; new Consequences), and
the overall-run-timeout deferral is now recorded in the RFC's Deferred
list. The doc-graphs atlas classification gains the workflows seam
  (workflow-vm implementation, tool-workflow consumer).

Master's harness-identity section made "empty assembled prompt" states
unreachable through the loop, so the instruction-append is a plain
undefined-ternary and the structured tests assert append-not-replace.
All snapshot goldens (including workflow-run) replay unchanged. Full
local CI-equivalent gate sequence green on the merged tree.

1d43ea3cd5 workflow: dynamic workflows — script-driven multi-agent orchestration
A new capability family at packages/workflow/ in the bash seam shape,
modeled on Claude Code's dynamic workflows: the model writes a JavaScript
orchestration script (export const meta = {...} + plain-JS body), a runtime
executes it, and the script — not the conversation — holds the loop, the
branching, and the intermediate results.

- dsh-workflow (ctx.workflows): abstract WorkflowService + run vocabulary
(WorkflowRun whose result NEVER rejects) + observe-only workflow/* events
carrying data snapshots (id + meta, never the live run), per-listener
  contained like subagent/*.
- dsh-workflow-vm: in-process node:vm engine. Meta extraction via a
string/comment-aware scanner (template interpolation rejected; literal
evaluated alone in an empty timed context; statement blanked line-
preservingly so stacks keep script line numbers). Hooks: agent(prompt,
{label, phase, schema, model}) over ctx.subagents, parallel(), pipeline()
(no cross-stage barrier), phase(), log(), args. Fatal-vs-null discipline:
hook misuse (unknown/deferred options, bad arguments, unsupported
schemas, tripped caps, seam start failures, cancellation) throws fatal
WorkflowErrors the combinators RE-THROW — never dissolved into the
per-item null reserved for child failures. Realm boundary: inbound values
materialized by descriptor walks that never invoke accessors (defineProperty
copies, __proto__-safe); outbound values rebuilt in-realm via the
  context's own JSON.parse. Determinism bans (Date.now/Math.random/argless
new Date) kept so future resume support cannot break scripts. Caps and
timeouts are validated Config. Every hook promise carries a no-op
rejection consumer (app-boot exits on unhandled rejections).
- dsh-tool-workflow: the model-facing workflow tool, synchronous like
  dsh-tool-subagent (start → await → try/finally dispose; abort bridged;
non-completed → isError). Generic render card titled by a textual
meta.name sniff. The tool description carries the authoring contract.

Wired into examples/{coding-agent,acp-agent} with explicit-ask-only
guidance. Coverage at every tier: unit (meta scanner, materializer incl.
counting-getter and __proto__ regressions, combinator semantics,
concurrency ceiling, caps, cancellation, no-unhandled-rejection abandon),
integration over the real spawn stack, with-key e2e (real two-phase run +
the tool through the registry pipeline), and a recorded ACP snapshot
scenario (workflow-run, 1 child session). RFC:
docs/rfc/implemented/feature/2026-07-05-dynamic-workflows.md (deferred
work explicitly listed). AGENTS.md budget 1575 → 1590 for the new group's
layout line.

25e02ae9a8 Split the cordis catalog into separate events and services documents
gen-cordis-catalog.ts now emits docs/cordis-catalog/events.md and
docs/cordis-catalog/services.md instead of the combined
events-and-services.md: a reader is either finding what to listen to or
what to call, and each axis now scans and deep-links as its own page.
Headings promote one level (scopes and ctx.<key> entries become H2), the
dispatch-mode legend lives on the events page, and the inherited tier
splits accordingly. --check verifies both files and names whichever is
stale.

Every reference updated in the same change (no compat redirects,
pre-release stance): architecture.md, AGENTS.md, docs/AGENTS.md tier row,
filesystem/subagent core-data-structures pages (the ctx.fs anchor
survives — slugs are heading-level-independent), fs README, four RFCs,
the tool-catalog and persistence-catalog generator intros (both
regenerated), and the bilingual development.md pair (re-recorded).

5a8234643a refactor(llm): drop the inert request knobs — prefill and strict
GenerateOptions.prefill had no production setter and both adapters
rejected it with LlmError('UNSUPPORTED') — its entire observable
behavior was two throws, each pinned by one adapter test. DeepSeek's
chat-prefix completion is a Beta feature on a base URL neither adapter
targets. ToolSchema.strict was threaded through defineTool, the
registry's schemas() allowlist, the deepseek wire mapping, a per-tool
payload-patching pass in the pi-ai adapter, and a tool-catalog render
row, yet no shipped tool set it and the internal endpoint story for
strict mode was never built.

Remove both fields end-to-end: the vocabulary in dsh-llm, the adapter
guards and wire branches, the dsh-tools threading, the tool-catalog
Strict row, the pinning tests, the core.md pastes, the adapter README
rows, and the cookbook line that used prefill as the UNSUPPORTED
example (now stated generically). The pi-ai payload fixup keeps the
half with a job: pi-ai stamps strict:false on every serialized tool,
so the fixup scrubs it unconditionally for wire parity with the
hand-rolled twin (per-tool set/delete machinery gone). temperature/
stop/maxTokens are untouched — honored end-to-end by both adapters.

Each knob returns with its first real producer: prefill with an
adapter that implements chat-prefix completion, strict with a tool
that wants it and a beta-endpoint story.

RFC: docs/rfc/implemented/simplification/2026-07-04-drop-inert-request-knobs.md
(moved from proposed/, amended to shipped reality); the content-block
vocabulary RFC's consequence line now records prefill as producer-gated.

6c88b380ea docs(tool-catalog): register dsh-tool-fs in the boot manifest
Master's new tool-schema catalog boots every tool-* package and hard-errors if
one is absent from the manifest. Add the dsh-tool-fs entry (boot dsh-fs-local to
satisfy the injected `fs`, harvest read/write/edit), note that dsh-fs-policy adds
the read-before-write/edit gate without changing schemas, and regenerate
docs/tool-catalog/tools.md. Update the collectToolCatalog test's expected tool
set to include the fs tools.

eda2983b00 fix(docs): address Codex review — document the subagent_fork alias, harden dispose
Round-1 Codex review findings on the tool-schema catalog:

(A) The shipped coding-agent / acp-agent configs load dsh-tool-subagent twice —
as `subagent` (spawn backend) and `subagent_fork` (fork backend) — so the model
sees a `subagent_fork` tool the catalog never mentioned, while the intro claimed
to list "the exact name the model receives". The registered name is the plugin's
load-time `toolName` config, not a package fact, so rather than bake an
example-app config into a packages-scoped generator, add a per-package deployment
`note`: the subagent entry now records the `subagent_fork` alias and points at the
leaf configs. Intro and RFC scope reworded to state the unit is the package (at
its default config), with aliases noted — no longer overclaiming. A test asserts
the note names `subagent_fork`, covering the config-driven-name path.

(B) collectToolCatalog only disposed the context on the success path; a throw from
mount/schemas() after earlier plugins mounted would leak the fiber. Move
`ctx.fiber.dispose()` into a `finally` per the repo's dispose-to-quiescence rule.
